You can solve the Molecular Atom puzzles in Spider-Man 2 by destroying corrupted atoms that are not connected to essential atoms. The best way to remove corrupted atoms without harming the essential ones is by destroying the neutral atoms.

If a corrupted atom is standing between a neutral atom and an essential one, you can destroy the neutral to remove the corrupted and save the essential. 

And that's all there is to it! Naturally, the molecular structures you encounter will become more complex as you progress the story, but the objective remains the same — target the neutral atom to destroy the corrupted one. The only condition is that the neutral atom shouldn't be directly connected to the essential ones.  

If you destroy a single essential atom, you will have to reset the structure and start again. It may take a few tries, but you should get a hang of it.
